Plot:
The game opens in Animatoon, where intelligence officials from both the Superstar Military and the S.S.D.E. learn about a top secret weapon targeted for terrorists' smuggling and their plans. TomSka infiltrates a pier to gather more information, finds that the enemy has already acquired the slime-like weapons (Code named "Horror Bite"), and from the handset device obtained from the defeated V.O.L.C. (Vampire Order Liberation Curse) Leader, they are going to have a weapon trade-off in the afternoon at Cartoonic. After being told by Isabelle Conway about an information leak incident at the airport, Tom heads to the airport to help S.S.D.E. heroes Ryan Bruno and Liam Bernard advance further to stop a truck shipment of Horror Bites and defeat all enemies. They discovered ASDF Army dog tags on the enemies' bodies which reveal that the terrorists are soldiers like Tom himself.
After Tom found out about the terrorists' identities (The Biological Weapons Special Operations Unit, AKA the Terror Battalion), he was forced to thwart the enemies' plot to occupy Dam #18 in Animatoon alone. After having to put up with the battalion's destruction at it, Tom, Ryan and Liam arrive at a secluded bio-weapons research facility in Axelon only to discover the Horror Bites are all gone. Isabelle Conway then tells the men that the Terror Battalion attacked Barry Air Force Base near the Xenodo, prompting the men to rush to the AFB. As Tom, Ryan and Liam invade there from the outside, a couple of FCC Drones departed the base without warning. The Xenodo National Guard has already been deployed but is little help against the Horror Bites, so Tom decides to lead the Guardsmen toward an entrance while Ryan and Liam try to take care of the FCC Drones, when the mercenary Wild Dark also appears and attacks the two heroes, forcing them to defend themselves. After they land their helicopter safely, they pursue Wild Dark (whose arsenal has a grappling gun which he uses to snare the hero's helicopter and a tractor beam with which he throws detritus at the hero) into the base and defeat him, ending with Wild Dark detonating himself for the fourth time. Tom encounters and defeats Wild Slash, Wild Dark's younger partner from the previous game, ending with Wild Slash being hit in the back by an FCC Drone.
Timothy Barrows is the one behind the stealing of Horror Bites who ordered the neutron-armed stealth bombers to destroy all the planets in a retaliation scheme for the poor treatment he received from the Avalice Military. After Timothy Barrows blows up the stairs to the control panel, Tom orders the National Guard soldiers to form a human ladder for the S.S.D.E. heroes to climb up. After Timothy Barrows is defeated, Tom gives the S.S.D.E. heroes the final lift needed to get to the control panel, where the heroes press a big red button on the control computers which rainbow self-destructs all FCC neutron missiles that the FCC Drones have already launched.
